I would recommend LaGuardia Airport.
I did see your other question about hotels close to Yankee Stadium and I'll say it like this.....DON'T DO IT!!! Within a mile radius, even though the city has become safer, the area around Yankee Stadium is still rough (you're in the South Bronx).
Your best bet would be to get a hotel near the airport and grab a cab from there to Yankee Stadium (since no subways run near the airport). Since cabs may be hard to find there when the game is over, your best bet is to take the "4" train downtown to 59th Street (Lexington Avenue) and hail a cab back to your hotel from there.
Some hotels even have shuttle service that can take you to the stadium and back...check with them first though.

LaGuardia is the closest, but JFK has more flights. You'd be much closer to Shea. The area that Yankee stadium is in is not very nice, however. My advice is it look for a hotel that is close to a subway station that goes to Yankee stadium. Remember, neither Yankee Stadium or LaGuardia are in the City. So look at all your options, maybe get a friend who lives in the city to help.
If you can catch a flight into westchester airport, you can take the airlink from there to the metro north train, which goes to Melrose Station on 161st street, just a few blocks from the stadium. The whole trip takes an hour. Here's the schedule. Add a couple of minutes to the Fordham stop to get to Tremont, as it is too stops further. Make sure you're train is local and will stop there.

Alternatively, you can fly into LGA. From there, take the M60 bus to the 4 train. That trip also takes about an hour.
If you're not going straight to the stadium (which is probably the case), LGA is the most convenient airport to NYC. Any hotel on the B, D, or 4 line is very convenient to the stadium. Pretty much anywhere in Manhattan is pretty convenient to the stadium. The hotels in westchester are cheaper. If you stay someplace that's convenient to the metro-north, you can get to the stadium or to the city easily.
EWR is the next most convenient to the city, but public transportation is a bit more and cabs from there are a fortune. JFK is a trip, but the public transportation is cheap. Cabs are very expensive, but not compared to cross-country flights these days.

My friend, JFK and Newark are the two closest airports to Midtown, Manhattan. Both airports are accessible to Manhattan by public rail. Also, both airports handle flight from the West Coast.
