Honestly, if you are staying at a hotel, ou should make the reservation, but put the room under her name and ID card - that way the room is associated to her name - of course you will pay at the end and give your credit card for security. However, the best way to avoid the crappy looks that you will get is to rent a condo for short term. Just check Craigslist for rentals, I rent a condo everytime I go back anyway, You have way more freedom, it is cheaper, and you get no funny looks. You own the place for the time you stay there. If you book through a reputable website then you don't need to concern yourself as the arrangements are prebooked and there are less questions as the paperwork is usually in place.
The higher the star rating the better hotel. Here are a couple of options :

Hotels in Manila are great but condotels are cheaper. There are lots of decent condos in the city. One that I know of is The Malayan Plaza in Ortigas, Pasig City. I loved the place for it's located near SM Mega Mall, Podium Mall and Robinsons Galleria Mall.
Very accissible to taxis. A few meters away from MRT/Metro Rail Transit (mind you it gets crowded during peak hours).
One good thing I loved about The Malayan Plaza is it has microwave oven, refrigerator, DVD player, outdoor swimming pool, breakfast buffet at the rooftop, laundry area and more.
I highly suggest to try THE SPA at the Podium if you're into massage.
hi! i'm happy that you've found your filipina partner. there are a lot good hotels that you can find in manila. we've had visitors from other countries and were looked the same way even if it's only our friends but we ignored them anyway. if your girlfriend have time maybe she can e-mail me so i can suggest places since she's also a pinay.for one, i can suggest G-Hotel in roxas blvd., 2nd there is a new hotel built in sta. cruz named Manila Grand Opera Hotel. have a wonderful life!
Good luck with that, mate. Filipinos are notorious for treating their young ladies like whores if they are attached to a foreigners arm. Especially in Manila. They will smile at you and treat you like King Ralph all the while muttering insults to your wife/gf in Tagalog. She won't fight back because its their culture. She might not even tell you what they said until much later.
If you can afford the US$200+ nightly rates, any of the Shangrilas, Peninsula and Mandarin hotels will guarantee that your gf will be treated with the utmost courtesy as a guest.
I can't vouch for the other places though.
I've stayed with my lovely fiancee in maybe a dozen hotels in Metro Manila. Have her register and pay. They will respect her money, the same reason they respect most foreign guests.

Matthew I feel sorry for your gf being treated that way in her own country. I know it sucks and I know she felt horrible because I too was treated the same way. My fiance visited me 5 times already and the first couple visits they made me feel horrible and think less of myself just because I'm a filipina and he's a foreigner. People all think here that if a girl is with a foreigner shes a whore! Much worse if she doesn't follow the looks of the media eg... white skin, straight hair and smooth face. If she has the opposite look... expect the discrimination.
What we did was I let them see (hotel people) that I pay the hotel bills and every transaction using my own credit card, but my point is.. to make them think I can afford and I'm not a whore. Filipino people discriminate their own people. It's a fact.
About where to stay, I think its best for you to just rent a condo. More privacy less spectators and gossips.
tip: If you think your gf is treated low and discriminated in front of you. Call their manager.
